Just two different sounds. Not radically different, but
the top micing picks up more of the sound the stick
makes striking the head, while bottom has a more
resonant (duh) tone. Neither is "best" just pick
the one you like. 

I mic mine from the bottom for practical reasons. My drums 
mount such that it's hard to find spots to clamp 
on the top rims that don't get in the way, so I put 'em
on the bottom. Not the same sound as the top, but not bad if 
you play around a bit with positioning.
