If you say "pair 1" or "pair 3" that could be different pairs depending on the standard. So you are right, ethernet is on pairs (3,6) and (1,2) - the orange and green wire pairs. The blue and the brown pairs are unused. It is easy to re-wire phone jacks and it is difficult to re-wire ethernet plugs, so I would leave the ethernet on those org and grn pairs. Now you have the other two pairs to do what you want. In the first email only RJ11 jacks were mentioned, so I figure you might be separating the phone pairs to separate jacks. If you use an RJ14 for 2 line use, then use the brown pair for the second phone line.
