Uploading files to a web server

I am currently experiencing a problem with my web server. it seems
when people try to upload certain zip and exe files, it tries to send
the contents rather than the file itself to the web server. This
causes my firewall to see garbage in the stream and assume it's
someone hacking the webserver, dropping the connection.

It started about a week ago and only on certain zip and exe, not all.
